Is there any information on how to use the pad stack manager. I cannot figure out how the pins fields work.

The pins in the pin field will not appear until you place all the pad stacks.

Then you will see what pin number is associated with each pad stack.

Then you can reassign pins to different pad stacks.

Can you please elaborate on how you do that exactly. There is a Add pins button, A <<< button and a cancel add button. How do each of those buttons work to add or reassign pins ? I have tried but the pins never seem to stay the way I want  them when I click ok.

Select any pad stack and then select "Add Pins" and then select the pins you want to assign to that pad stack and select <<<. Then select "Cancel Add" and OK when you are finished.

You will see the new pad stack assignments in the footprint.
