I am making footprint for LM3886 (https://www.ti.com/lit/ds/symlink/lm3886.pdf).

Attached is my footprint expert setting:

And here is the picture of the actual part:
You'll note that the odd pins are further away from the body of the device, unlike the generated footprint.

Unfortunately TI have not provided a recommended footprint for this package (package code NDA0011B), so I can't just use footprint Designer.

Is there a way on the TO220 to swap which pins are furthest from device body?

Swap "D" and "D1" dimensions.

That worked for the footprint although the 3D model looks very strange. Not a problem, as I was able to find that thru TI's site.
