When through-hole parts are generated with swell and are saved inside of the library expert library, the swell settings are forgotten, upon re-opening the component.

None of the user preferences are saved in the FPX file.
Only the component dimensions and part attributes are saved in the FPX file.
So you need to change your "User Preferences" to any Solder Mask Swell for every Terminal Type and then it will work perfect.
