I created a 1x2 Header, Vertical.  Used a pitch of 1.27 mm and a square post of 0.40 mm.  The result was a hole of .75 mm and a pad of 1.25 mm.  Should a 0.02 mm clearance beween pads generate a warning?

The manufacture recommends a hole of .70 mm and does not recommend an annular ring.  

Clearly this can all be rectified by using the manufacture setting to enter something that will work.  However, given that you have this type of part as an auto feature, I thought you might like to know these results.

Also should silkscreens overlaying pads generate a warning?

 I am a newbie.  I apologize if I have missed something.

Only the Surface Mount component families have pad to pad trimming and warnings. The SMT calculator can Trim Pads to meet the rules and provide a warning.
 
You cannot trim through-hole pads because you would remove annular ring.
