Will setting Surface Mount Environment in the User Preferences to other than Nominal give me larger or smaller pads during Build Part? Is there a way to compensate pad size for processes like Wave vs Reflow?

Absolutely. You can create a Wave Solder Preference Rules file and open up the "Terminal" tree and set all the Toe, Heel and Side solder joints in the Density Level tab.
 
You can create as many preference rule files as you want. Just open any Rule file and process every part in your FPX file to Batch build a custom library with a unique Footprint Name Suffix.
